Can other programs or scripts control MDM?

Yes. MDM accepts IDM's familiar command-line switches, comes with misterdownloadmanager-cli for downloads from a terminal, and has a local, token-protected automation API that can list, pause, start and remove downloads. The API is off until you turn it on. See Command line and automation.
